If I take over a race that requires a different atmosphere type from my own and then build a coloney ship and fill it with the new race why do they make a domed coloney on plamets with their atmosphere. Do I need to change a setting when I setup the game or is this an entended change from SEIV?

Once you have a 2nd atmosphere breathing race in your empire, they will auto-migrate to worlds with that atmosphere. However, the race that is causing the colony to be domed will NEVER auto-migrate away. (my pet peeve)
If you turn on your Colony Population Minister, he will recycle the mismatched breathing population once the correct population has migrated in. (Soylent Green?? anyone??) This could mean recycling a couple hundred million population because 1M moved in, and seriously degrading your production.
Population transports with the Ship-Population Minister turned on, seems to accomplish nothing. (another pet peeve)

New colonies get some pop added to them automatically. This is always your native race.
Automatic Colonization Population := 1

Actually, this was changed some time ago: If the transport has population, the 1 million will be of that race, thankfully. The old model was horrible.

Erm... Yeah. It's the CREW race, not necessarily your empire's race.

I do this all the time and it works fine for me (my favorite tactic is to make a boarding ship and capture their colonizers). My guess is you have some of the wrong gas breathers in there somewhere. Check the Races tab under the planet report window.
